Main Stage Flux Chiller refers to part of a starship's warp drive. The USS Enterprise after its refit of 2271 had port and starboard main stage flux chillers. (Star Trek: The Motion Picture)
It is likely that these are chillers for plasma coolant and that this is the last stage of the cooling cycle prior to the actual coolant circulating around the warp coils.
Two other components in the Cooling cycle are likely to be the Main Stage Flux Chamber and the Pre-Stage Flux Chiller.
